This means to have an unpleasant interaction with someone you know or don't know.
Example 1
Today I had a run in with my boss. He wants me to work overtime all week, but I told him I couldn't, I had other plans. He told me to cancel my plans. I told him no.
Example 2
I was thinking to go to my friends party this weekend, but decided not to because my ex-boyfriend is going to be there and I don't want to have a run in with him.
